It gave me a mission chest reward too! Heres a screenshot of the deadmans flag on my ship after i got back to port. Heres a screenshot of the deadmans flag on my ship after i got back to port. you could have opened the hold of your ship for this screenshot to show the chest.. otherwise it is invisible and not obvious did you report the bug with F11?
