It's a bit misleading the army organization point it says you get because it is only giving you a corps and not an actual point in the career path.
You don't need to max out army org. for now but be sure to have 5 I think it is so you can have 20 brigades per corps which is the max allowed in the battles past Gaine's Mill

It doesn't work like ugg where these are the traits that are innate as such.
CSA troops do however start our better trained then their union counterparts so the stats on them are generally higher.
They don't have access to as many weapons through to compensate
