People in the mid to late 1800s US were in decent shape.  There were no cars, and most of the people worked on their feet all day and walked or rode horses or carts.  The southern soldiers were probably in better general health than most northern solders but then you have to factor in nutrition.  In the 1860s most people didnt think of a balanced diet or proper nutrition.    

But as a whole most men who fought in the Civil War were in better "shape" but poorer health.

I would say better shape than your average overweight person of today.  Nowhere near what modern soldiers or someone who exercises fairly extensively in modern times in terms of fitness.

They were quite adept at walking distances, particularly after some time in service.  They likely weren't great runners and would tire quickly if the level of exertion were increased too much.
