I propose that everything ie repairs, upgrade mods, cargo etc, go in the hold of the ship (hold space for each ship would need to be looked at) and the separate upgrade area is removed. 

 

Anything in the hold would take up different blocks of hold space depending on how big they are, ie ropes and blocks upgrade would take up less space than extra planking for instance. 

 

I just feel this would be a step in the right direction and is reflecting what happened in real life.

For many of the upgrade modules, physical presence in the ship (and consequent capture as loot) makes no sense at all. Upgrades really need to be separated into things that are physical technology added to the ship, which should be lootable, things which are modifications to the structure of the ship itself (inseparable from the ship), and things which relate to the captain's choices about how to organize the ship's crew or resources (which are decisions and/or people and should not be tangible loot).
